For those unaware of the wooden boxes or possibly confused by what you read let me try to explain a bit better.
The wooden boxes are a different method to show the rarity of loot. In PvE no bag or box indicates blue or white loot, where as a wooden box indicates green or higher loot. In WvW it is a bag or box but the meaning is the same. This allows you to see the rarity of loot before you pick it up.
